Getting There
For those that haven't noticed, I've seen that the longer a supply run takes to complete, the more you get out of it as a result.
So, the tip is - don't rush supply runs. They work the same way that Missions do with money; the longer it takes you, the more you're rewarded with.
At first, I didn't really manage to notice it. Mainly because, the ones where you have to drive vehicles take longer to complete than the ones where you collect a single pickup. Because of this, more Supplies would be added to your bar when driving a Technical from the Del Perro Beach to Sandy Shores, instead of a small quantity for simply flying back and forth in an aircraft or the Oppressor.
I presumed you gained more from vehicles simply because they were bigger than single pickups. But, on a supply run that sees you grabbing a tank, I managed to complete it in minutes as I had a Cargobob before starting the run... don't know why, exactly, but, as I said - I completed it in minutes. This is where I noticed next to no change in my Supplies.. odd.
I then did another supply run, but this one saw me going to the Altruist camp for the pickup. Before getting to the camp, I had to go AFK for about 10-15 minutes. I got back to the game, retrieved the Supplies, then headed back to the Bunker with just a few minutes to spare. I then got a very nice chunk added to the Supplies bar.
This was not a one off: I've repeatedly taken my time on each supply run, and each time I wait until the last few minutes, and always receive a generous chunk added to the bar.
