it is indeed something wrong with the xbox itself
I just picked up another xbox one (50$)
tried both the original hdd from the broken one
and the new 1 tb
and both work flawless in this new xbox one (its a black launch...
as I said above I have cold booted
I have used the blue ray app to purge persistent data
these things did not fix the problem
I also never have my systems set to instant on
so in theory they always fully power down
before I replaced the hdd no games would launch
now with the new hdd its...

took this xbox in on trade in my shop
it was sposed to just not read discs
well it has no problem reading disc
but what it did do was
every single game would crash to dash , or give the "this game took to long " error
tried the usual flushing cache fixes and nothing
so after some...
bought one at release
just to play halo 3
sold it a week later because halo 3 was a huge let down (halo 2 was sooo sweet at the time esp with all the fun stuff we were making on this site )
I waited until I found one for under 100$ some time later before I bought one and kept it
then jtags hit...
in theory yes you can probably find the affected part and fix it
but would take tools like an oscilloscope ( https://en.wikipedia.org/wiki/Oscilloscope )
or a logic probe ( https://en.wikipedia.org/wiki/Logic_probe )
and really not worth the time unless you want to use this as a learning...
